The song celebrates people who live alternative lifestyles, and includes the line "no matter gay, straight, or bi /Lesbian, transgendered life /I'm on the right track baby," which has been removed by a number of radio stations after officials deemed it inappropriate in the largely Muslim country.
A spokesperson for the country's Amp Radio said: "The particular lyrics in 'Born This Way' may be considered as offensive when viewed against Malaysia's social and religious observances.
"The issue of being gay, lesbian or bisexual is still considered as a 'taboo' by general Malaysians."
Gaga - who has in the past claimed to be bisexual - has previously said she picked the track as the lead single from her second album - also called 'Born This Way' because of its strong message, adding she hoped it could become an anthem for her generation.
Elton John has said of the track: "Born This Way' will completely get rid of Gloria Gaynor's 'I Will Survive.' This is the new 'I Will Survive.' That was the gay anthem. This is the new gay anthem."
