The 'Edge of Glory' hitmaker cried as she talked of her love of the nation, which is struggling to rebuild itself after being hit with by a huge earthquake and tsunami on its North Eastern coast in March.
She said: "I am always so inspired when I come to Japan, inspired by the spirit, The Passion, the love, the absolutely infectious joy of Tokyo."
Gaga has donated $1 million of her own money and raised $500,000 more from sales of a specially designed wristband for victims of the disasters, which have left over 20,000 people dead and thousands more homeless or displaced.
Another earthquake hit the country today in its Honshu district, but immediate reports suggested no large scale damage.

also urged people to visit the country, which has seen a huge drop in visitor numbers since the disasters.
She said: "I can't say enough to people all over the world that the majority of Japan right now, Japan in general, is very safe. It's fine to come here. It's beautiful.
"The most important thing, and the best thing, we could do for Japan right now is to boost tourism."
Gaga will perform at Saturday's MTV Video Music Awards Japan, which have been renamed Video Music Aid Japan, and will raise money for the Japanese Red Cross.
